See, Windows introduced a neat feature where Xbox controllers work just fine when plugged into computers; a side effect that made for a nice standard was that a lot of controller-manufacturers (like Logitech) began making their controllers identify to the machine as an Xbox controller; you wouldn't have to configure buttons as most games would assume you have an Xbox controller plugged in and assign buttons correctly. However, if you don't have an Xbox-compliant controller or one with a switch that's turned off (in my case), the controller just appears as a standard game-controller without any controls mapped to it. If the controller appears in Windows and seems to be working with Windows' testing utility, I'd guess that Borderlands (and other games) just don't have any binding information for the controller. If you have to, try binding it through a config file; Grab an emulator or anything that allows you to 'Press a key to bind the button', and bind your controller.
